Mirror substitutions and palindromic sequences

چکیده

By introducing the notion of mirror substitution, we show that, given a substitutive sequence over two letters, it is palindromic (that is, it contains arbitrarily long palindromes) if and only if its language is mirror-invariant (that is, it is closed under the mirror image map). Then we solve a question of Hof, Knill and Simon in the 2-letter case, and also, by constructing a counterexample, we give a negative answer to the open problem 4 in the webpage: http://iml.univ-mrs.fr/ ̃bernat/openquestions.html. c © 2007 Elsevier B.V. Conservation of Palindromic and Mirror Motifs within Inverted Terminal Repeats of mariner-like Elements.

The transposase of the mariner-like elements (MLEs) specifically binds as a dimer to the inverted terminal repeat of the transposon that encodes it. Two binding-motifs located within the inverted terminal sequences (ITR) are therefore recognized, as previously indicated, by biochemical data obtained with the Mos1 and Himar1 transposases. Here, we define the motifs that are involved in the bindi...

Rapid identification of hemoplasma species by palindromic nucleotide substitutions at the GAAA tetraloop helix in the specificity domain of ribonuclease P RNA.

We examined secondary structures of the ribonuclease P RNA sequences obtained from DNA databases, and identified a determinative prototype of the P12 helix peculiar to each species of hemoplasmas. This key structure will provide a rapid means for species identification of these uncultivable pathogens without making a phylogenetic tree based on alignments of nucleotide sequences. This procedure ...

A Counterexample to a Question of Hof, Knill and Simon

In this article, we give a negative answer to a question of Hof, Knill and Simon (1995) concerning purely morphic sequences obtained from primitive morphism containing an infinite number of palindromes. Their conjecture states that such palindromic sequences arise from substitutions that are in class P. The conjecture was proven for the binary alphabet by B. Tan in 2007. We give here a countere...

Identification of Novel Mutations in IL-2 Gene in Khorasan Native Fowls

The intron-exon structure of Khorasan native fowl interleukin-2 (IL-2) was investigated. For this purpose, twenty chickens were selected from the Native Fowl Breeding Station of Khorasan province, and genomic DNA was extracted using a modified conventional DNA extraction protocol. An 875 bp fragment of IL-2 was successfully amplified, including a small part of the promoter, exon 1, intron 1, an...

Nucleotide substitutions differentially affect direct repeat and palindromic thyroid hormone response elements.

Thyroid hormone receptors are transcription factors that bind to specific DNA sequences and regulate gene expression in a ligand-dependent manner. Thyroid hormone response elements can be composed of direct repeat or palindromic arrangements of half-sites. The traditional half-site has been considered to be the sequence 5'-AGGTCA, although we recently demonstrated that the optimal monomer-bindi...
